Cavalier clutch compatibility problem

I have a 2002 cavalier 2.2 liter that I bought a motor for. I have installed the clutch and the flywheel will not engage into the transmission. How do I get this to work. Do I need a different flywheel?
ADDED: Basically now the clutch will not engage. When I push down on the clutch pedal the clutch will not release.

Did you use a tool like this to align the clutch disk so you can slide the transmission into place and bolt it in place?

I did not use this tool. But the transmission is back together. Basically, now the clutch will not engage. When I push down on the clutch pedal the clutch will not release. The linkage is fine.

The picture shows a hydraulic clutch the slave is attached to the throw out bearing. The clutch master should be on the firewall. Did the fluid leak out maybe you can bleed this unit and add more brake fluid.
If it has a cable their is an adjustment I think on the clutch pedal I haven't done this particular car before.
If I understand you the pedal goes in but won't release.
The complete kit for the hydraulic with new clutch is around $477.00 at J C Whitney.
