1994 4l80e Question(s)

Hello to all
Has anyone out there experienced and non-shifting 4l80e? 2nd gear starts. Now here is the kicker. When I disconnect he pcm harnesses, I get 1-2, and 2-3 shifts. The shifts reappear for sometimes up to three miles, or up unti I stop at at light. When I do stop, I usually end up having only the 1-2 shift. Then after a period of travel, I lose the 1-2 shift and end up with only the 2nd gear start. Disconnect the pcm, and I get the 1-2, 2-3 shifts back. Yesterday I dropped the pan, checked the solenoids, temp sensor, psw, force motor,and tcc. They appear to all be in the required ohms range. I HAVE NO CODES STORED that I can retrieve via the paper clip trick.
Another question/statement, the truck HAD a remote starter alarm on it. I removed the slice connections as far as I can see. Can anyone direct me in an area where I may be overlooking. Can the pcm go bad (quad module driver maybe)? The pcm also seems to be "overly warm" while I drive and the transmission will not shift. Please comment, I have not been able to work due to this is my only form of transportation.

Sorry, I forgot to include this.
When I hooked a "Snap On Modis Scanner" to my diagnostic port, my transmission went into limp mode. Prior to hooking it up, my chief complaint was no OD. But when I connected it, I had no shifts and all of my solenoids were turned off. At that point, I was not aware of the parameters that I should have monitored. Could this be a sign that someting is very wrong?

Go threw all transmission data in the Modis and all codes past present or history and do not forget to check all engine running stuff.
All fuses and power feeds and grounds and plug in's and wiring.
