96 Beretta v6

I have a 96 beretta, runs good, has 101,000 miles, small problems bad thermostat, and exhaust leak, I wanna modify the car tune it out wondering if i can put a honda v-tech engine and 5 speed tranny in it its an automatic now.

It's possible, but you would have to fabricate lots of pieces and do lots of custom wiring to make it work. I estimate that it would be at least 100 hrs of work, and considering you have to ask, I'd say you don't have the expertise or equipment to do the work required.
Also, there's a good chance it would make less power than before.

steer away from the low torque japcrap engines my friend.
if you really wan't to gut the engine of a car and stick anothers in. you should have gotten a 240SX and stuffed a v8 up its butt

With enough fabricaton, you could probably put an Apache helicopter turbine engine in it, but why?!?!? Your V-6 Beretta is fast enough to overpower it's anemic braking system, so be careful how far you attempt to push it.
When manufacturers went to OBD-II diagnostics in 1996, they pretty much took away engine/trans swaps from the DIY's. The resultant mods are rarely worth the effort, cost and time, and the resultant car isn't worth the investment.
The best advice I could give you (unless you have some serious fabricating skills and access to a full donor car) is if you want a 5-speed Beretta, sell this car and go buy one.
