I know its the #2 cyl misfire, so I started by replacing the spark plugs and checking the boots on the COPs. They seem great. Also ran some seafoam for the fuel injectors. Still getting code and stuble randomly. Any ideas? I read about someone having this issue and it was a crank position sensor.
Today I'm going to swap the coil with another cylinder and see if it follows the coil. Does anyone know the cyl numbering on the 4.6l sohc?

How many miles on plugs?
Have you checked them?
1234 on right side and 5678 left side sitting in drivers seat

I bought the car w/ the plugs. Don't know the miles so I just replaced them w/ motorcraft plugs.
The car did live on SoCal, and now it's in Nebraska and it's starting to get cold... Dont know if that's important.
I was checking around and some people w/ mustangs had this issue and it turned out to be a maf problem. I just think it's weird that the misfire is only on one specific cyl vs. a general misfire.

Not weird. You have a smart PCM that can tell what cylinder that is missing.
Now you have to find out why that cylinder is missing.
Check for good spark and good plugs and injector pulse.

Go easy on the MAF sensor.
MAF sensor spray cleaner and air blow dry is a lot safer than the Q tips.
Any other codes and do you have good fuel pressure?

Moving coils around is a good way to isolate if it is the coil or not. Ford has been known to have some bad coils in their vehicles. I have seen the coils misfire and not set a code. Wierd, but we chased one for 3 days once to determine which cylinder. There was a definate miss, but it would not set a misfire code. Took it to a friend that had Ford's PDS system and he found the cylinder in about 3 minutes. I have since purchased the PDS also.

I cleaned the MAF using 2 dollar carb cleaner and Qtips being real careful. Those security screws I just drilled the post in the middle out real carefully and used a standard torx screwdriver. 2old's post along with research leads me to believe this is a coil problem. I don't get the DTC often enough to swap coils around. I never did check the fuel pressure but I dont believe that's a problem because the hesitation only happens on slight throttle advancment combined with maximum resistance, ie. going up a hill with hardly any throttle. I could be wrong, and that's where I'll go next. I ordred a set of 8 new COPs from ebay for 100 buyitnow 7 dollar shipping and a 12 month warrenty... We'll see what happens. I'd guess crank and cam position sensors next...

Crank and cam sensors will not cause the problem you describe. It is either the coil or the injector that is causing the problem. 99% of the time it is the coil breaking down under light load.

one thing to check is that the injector and coil plugs are "clicking " on tight. if they are loose they will cause a misfire. you can get coils or boot kits at oreilly's or napa alot cheaper than stealership. way2old we have the pds at work and I love it trying to talk my boss into getting us a laptop also for in the shop.

Final Update - Got back from vacation to find my COPs waiting in the mail. Installed them and tested great! Finally resolved. I know it seemed like the solution since the begininng but I learned a lot about this car in the process, and didn't want to jump to any expensive conclusions. Thanks
