1997 VW Passat Wagon GLX-NOISY ENGINE

Help!
We just got the car back (2 weeks ago) after the dealer fixed the Ck Engine light (EPA Airflow sensor), oil leaks (found oil cooler seal leak), and a worn ball-joint tie rod(replaced).
Now the car makes a loud humming noise when I shift from 3-4-5 th gear both up and downshift.....Also noticed that the engine RPM in 4th and 5th gears moved up from 2700 to 3000.
Any clues would be appreciated. Thanks.
