Remote Keyless Entry, Starter and Alarm not working

Good evening,
I have a 2007 Cobalt.
I had the ignition switch replaced a few months ago under the GM program recall. About a week ago, my Remote Keyless entry quit working. I changed batteries and used my backup RKE fob also... In addition the vehicle alarm does not work when I open the door incorrectly... that is if the window is rolled down and I reach in and open the locked door, I have no alarm. I checked all the fuses and there are some diagnostic stuff I can do, but need the GM computer to do it.
Has anyone else had this happen? If there is a fault with the Theft Deterrent System, it will disable the RKE. Do you think the dealer may have bumped something or not connected something tightly after changing the ignition switch? Do you have any tips for me before I bite the bullet and have to go back to the dealer and fork out money for this?

If it was something they did, it would have happened right away....
The average person can't do the diagnostics without a Tech II scanner and trouble tree...

Yes... I see that in the Service Manual they have good tools at their fingertips with the Tech II... In practice, if you had to guess, is there any common component that could display these symptoms?
