The Crankshaft Position Sensor (CPS) often starts going out as early as 90k and sometimes lasts well into the mid-100s. I had the CPS go bad on my 2000. If yours is the same, the CPS is located (if you're in the driver's seat) at the 11 o'clock position on or near the front end of the transmission. You'll need a long extension for your socket, but other than being tough to reach it's a straightforward job. In the Cherokee "FYI - How To" section, there are several descriptions of how to do it. Here is a link for you. (http://www.automotiveforums.com/vbulletin/forumdisplay.php?f=2209)

With all the new parts, I'd start checking wiring harness connections, and also check for worn wires, which could be shorting out and causing the issue.
